I think what annoys me most about the incorrect aspects of the show is the fact that Stephen Hillenburg is a marine biologist but yet some things are still so wrong.
The thing that annoys me most is when Spongebob, Squidward, and Patrick are shown with a spine as they are clearly all invertebrates. Spongebob even mentions in one episode that he is an invertebrate.

All crabs and most other crustaceans have gills and are adapted for an underwater lifestyle. It is true that many can survive much longer outside of water than most other aquatic animals but they most certainly do live underwater.

Plankton grew, which I don't think really happens. In the first episode Plankton is seen in, Mr. Krabs needs a magnifying glass to see him and Plankton is the size of Spongebob's thumb. But now in Season 5, Plankton barely fits in all of Spongebob's hand and he is much taller. Also, in Mermaid Man and Barnacle boy with Spongebob shrinking everyone, you can see that everyone was shrunk to about Plankton's size, but in the end Plankton comes back and is larger than the entire town!
