They are eaten in both. In Patrick's ending they're asking the Flying Dutchman to let them out, while in Squidward's ending SpongeBob is introducing himself.

Ex: Squidward tells Spongebob to make a wish where they don't get eaten. Spongebob thinks, and says "He won't be able to eat us, because: I wish the Dutchman was a vegetarian!"

The episode is called "Shanghaied" not "You Wish". o_O

Squidward: After he wishes his wish, Spongebob and Pat start introducing themselves and then it gets cut to a scence were Dutchman already ate them.

Patrick: After he gets his gum he goes over to SB and Squidy and asks him if they want one. [i think.] Then it is cut to a scence were Dutchman already ate them.

Sorry if I didn't add that much detail.

I remember those endings when I saw the premiere in 2001.

Patrick's wish: Patrick gets picked and Squidward tells him that if he doesn't pick the right wish, they will trapped on the ship forever, which is really, really long time. SpongeBob tells him to think harder then he ever thought before. While Patrick's thinking, inside his head a piece of bread pops out of a toaster and he's says, "I got it!". The Dutchman grants his wish, then Patrick offers Squidward and SpongeBob a piece of gum. Squidward wonders why he wished for gum and Patrick replys, "If we're gonna be here forever, we might as well have fresh breath." Later, the three of them are shouting in the Dutchman's stomach and the Dutchman calmly says, "Minty."

Squidward's wish: Squidward gets picked and SpongeBob is happy for him, Squidward is too and immediatly knows what he wants, he says to SpongeBob and Patrick, "That's right and I wish I never met the two of you in my entire life." The Dutchman grants the wish and SpongeBob says, "Hi I'm SpongeBob, I believe we haven't met before." Patrick says, "Hi." acting like they don't know him. Squidward is angry and claiming that's not what he meant. The dutchman eats them and SpongeBob, Patrick, and Squidward are talking to each other with SpongeBob saying, "We'll have plenty of time to get to know each other, Squidward."
