I just noticed in the sneak peek that Maurice, King Julien, and Mort are all at Central Park Zoo with the penguins, WHILE THE OTHER ANIMALS ARE STILL IN MADAGASCAR! Are there any explanations?

yes maybe to zoo its to big and the episode is centred on the "lemur area" of the zoo in the episode

In the opening theme, you see them in a crate, so its safe to assume that they mailed themselves.

My theory is that the penguins and leemers hitched a ride on an airplane or cruise ship going to New York City, and eventually found their way back to the Manhattan Zoo, either that or, they managed to create their own private jet and flew it back to the zoo... which has yet to be shown in a The Penguins of Madagascar episode.
